Google is pretty clear when it comes to implementing schema markup that is visible and accurate to the user visiting the page. We use call tracking numbers that change dynamically based on how the user enters the website.

What are the implications of just using the regular business number (as listed in GMB) in the Schema markup, even though visitors will likely see a different number?

Based on my experience, I don't think it's an issue. In other words, I've never seen a structured data penalty that correlated with a tracking number being different than what's in the SD code.
 
I like to put the actual number in the footer (non-clickable and not swapped out), alongside the address or other contact info, just in case.
